I have 3 3560's that I'm trying to use in network assistant. In the topology view they are showing two times in the neighbor list. Is there a bug in the program or do I need to enable/disable something for this not to happen?

Make sure you don't have a switching loop. This can be cause by loops in your network. What do you see when you do "sh cdp nei" ?
