Dear

I have 2 Cisco switch 4006 act as core and distribution layer.

The current spanning tree enable on both of them is pvst mode and they connect to several access switches by 2 fiber optic which is trunk dot1q mode.

I review configuration on access switches but there is no spanning tree enable on some of them and only cost is configured on trunk port.

I need to configure and redesign stp but confuse which one should I select MST or Rapid-PVSTP?

I would use pvst+ or Rapid-pvst . Depending on which way your traffic is going make your root for the spanning tree on active side and make root secondary on the non active side .
