I just added a new hwic to our router, to allow the addition of a DMZ, and when I booted the router back up the new interface does not show up. All of the lights are green on the back of the new ethernet port I added, but there is nothing in the config. I even tried switching the card to a different hwic slot.
Is there a command I am missing to do a hardware refresh or somtehing? I thought it would auto detect...

Can you confirm what level of IOS you are running. HWIC-1FE and HWIC-2FE the minimum level is Cisco IOS 12.4(11) XJ

I found another thread which seemed to describe my exact problem, so I understand my IOS verion will need to be updated. You would think after paying $1000 for a card, you would be able to get the ios for free. My IOS Version is 12.4(3a). Any idea how I can get the new ios? I've never had to get one before.

If you have an active service contract you are entitled to IOS updates (within your current featureset) for free.
