Catalyst 2950s, 3500s, and 2948s
all with standard RJ-45 and 2 Gigabit ports.
8 total. The gigabit ports all connect directly to a 3508G-XL
currently, on the 3508 and all other routers, the gigabit port is configured as part of VLAN 1.
Should I be configuring the gigabit ports on all switches as ISL Trunk, 802.1Q Trunk or keep them as part of the VLAN?
the 2950s use smartport and they have them set to "TRUNK" but it doesnt tell me what type of trunk.

You don't need to trunk unless you plan on making multiple vlans and plan on propagating those vlans down to switches below the 3508. If trunking it probably better to use the standard of 802.1Q . Unless there is a need for multiple vlans they do need to be trunked .

the 2950s assigned the gigabit ports using SmartPort as Trunk
should I switch that back to VLAN1 instead?

I would think so , sounds like it is a flat network in vlan 1 .
