I want to integrate a PBX Philips Sopho with a Cisco CME setup using an E1 (QSIG) connection to the PBX.
I'm getting this error from debug:

Which IOS are you using ? Config ?
The thing is that called number is missing in setup, what number where you calling ?

Ok, can you trying configuring:
voice service voip
qsig decode
and take another 931 trace.
Something a bit strange is that you have the router in user-side, not network. To what the PBX was connected before, if anything? Do you have access to the PBX configuration ?

I'll try an get the configuration changed over so that the router is the master, and the PBX as the slave.

Ok, re-configured the isdn switch-type to be primary-net5 and everything now works.
Anybody know if there are any issues with runing a CCME system with a net5 connection?

There are no issues, net5 is the most used switchtype worldwide.
