I am planning on raising the functionality of my AD forest to 2003 Native. Will this have any issues with callmanager? I dont forsee any as this should only impact downlevel DC's.

Yes, this should work fine without any issue. AD Integration as such is not dependent to Native mode as long as the AD Server supports LDAPv3.

What is the CM version ? Also, is the CM a part of the AD Domain or it is only Integrated with AD

Its Callmanager 4.1 and it is integrated with AD.
