I have carried out a show interface counter and as usual have the Input and Output result.

But on checking through, I can see In and Out counter for most interface.

On some interfaces, I can see 0 on the In and a large number on the Out, or the other way around, why is this?

I dont see anything wrong with this behaviour.It could be just that there is no traffic in that direction.

Hi. You can verify with: sh int stat < several times

But as Nambi mentioned, it could be due to asymmetric routing or just plain one-way traffic.
