what will happen if two switches are already in use and interconnected via trunks (2 interfaces use on each switch) but you decide to add them (the trunks) to an Etherchannel)?

Well when you have two conenctions between the switches and are not configured as etherchannel, one of the links would be put into blocking state by spanning tree.

Once you have etherchannel, both the links are seen logically as one and you have combined aggreagte bandwidth between the switches

I totally understand what you explained. What I need to know is if they will be any impact on the devices connected to the switches or will I loose connection between the switches while implementing the changes since this will be done on one switch and then the other.

It is always advisable to take up these activites in a scheduled downtime
