Core: 6K, Sup720
Edge: 3560G 24
Core to Edge: Fiber, L3 hop running EIGRP
I am wondering if it is possible to tag vlan traffic going across the L3 int so that when the packets arrive at the core, they are tagged for vlan 100. I really don't want to change my network to a flat L2 (too many nodes).

To tag the packets the uplink would need to be a layer 2 trunk which it isn't. You can however extend a Layer 2 vlan across a routed link - have a look at the following

Look at the closed user group setup (using gre, vrf and 802.1q ). That's the only thing I can think of.

You might need to provide more specifics of your current setup to get better answers (not from me BTW, I'm not the nr. 1 expert on this topic)
