I have two Cisco 6500 switches and plan to connect two switches together via Gigabit ports, we want to configure two links as separate trunks, and first trunk only allow even # VLAN to pass through it and the secondary trunk will only allow odd 3 of VLAN to pass through via command " switchport trunk allowed vlan xxx, xxx "
The question is that will this create Spanning tree loop issues betweeb the two switches. Or PVST feature still apply here.

No you should be fine as long as i understand you correctly ie. you have 2 trunks connecting a pair of 6500 switches. On trunk you are allowing the even vlans and on the other trunk you are allowing odd vlans.

I agree with Jon, you shouldn't have any problems and actually that design is quite common as a Layer2 load-balancing design.
