I have setup AVAYA IP agent on my PC. How should I configure my CME to use the softphone as a telecommuter?

Is that a SIP softphone ?
What prevents you from using the Cisco IP communicator that supports all the CME features unlike a third-party softphone ?

This IP phone software application has an integrated SIP capabalities. It's out of curiosity that I want to setup with my voice lab that emulate with what our client has setup for our end user.

username ... password ...
codec g711u
If softphone is local to the lan you don't need username and fill the actual mac-address instead.
