I'm assuming you are using the GigaStack? Well, if you use both ports on the GigaStack, you will get half-duplex connectivity while using only one port provides full-duplex.
Working as designed: http://www.cisco.com/en/US/products/hw/switches/ps646/products_data_sheet09186a00800a1789.html

Hi There
I have seen this happen on more than one occasion when ports are left to auto configure.
I always hard code all my switch ports to the speed and duplex settings I require, rather than hoping that whatever I link together will configure themselves as I want.
Edit: Sorry Edison got in before me. I assumed uplinking and not stacking. I am unfamiliar with switch stacking.
Best Regards,
Michael
