Hi,
We had a problem with a C2960.
Someone grab a cable and added to two switch port in the same switch.
The switch disable our other two trunk ports with udld configure.
How do I configure the switch to disable only the two loop port and not the trunk ports?

Another way - would be:-
spanning-tree portfast bpduguard default, this will disable the specific port where the loop was deteted.
And to save you time, checking the ports and re-enabling them after a loop has been removed:-
errdisable recovery cause bpduguard
errdisable recovery cause udld
errdisable recovery interval ## (seconds)

If the ports are not been used. Then the best way would be to admin shut them.

No solution, we need to have the port up.
How can we setup the switch to only disable the user port and not the trunk port?

If you can recrete the problem try to
configure port security in one of the option and find out which one would help.
Switch)# config t
Switch(config)# int fa0/10
Switch(config-if)# switchport port-security ?
aging Port-security aging commands
mac-address Secure mac address
maximum Max secure addresses
violation Security violation mode
