I have recently began having trouble uploading files larger than 5mb. I looked in my router logs and saw the following error message -
" %IP_VFR-4-FRAG_TABLE_OVERFLOW: Vlan1: the fragment table has reached its maximum threshold 16"
Could this be causing my issue and what negative effect will changing the maximum threshold have?

You could be suffering from a MTU issue. Please describe the devices involved in the path (from the FTP Client to the FTP server) and verify there isn't any fragmentation occurring due MTU.
Do you have any GRE tunnel in the transit path?

The windows workstation connects to a cisco 2950. The cisco 2950 connects to a cisco 1711 which connects to the server via a GRE tunnel using a Cisco 3000 VPN concentrator.

The GRE tunnel is the cause of your problem.
