Is it a best practice to apply a service-policy to the port-channel interface or directly on the interfaces assigned to the port-channel?
I have applied service-policies directly to port-channel interfaces. They appear to be correctly classifying and marking traffic.

I would say to apply it to the port-channel. If you put it on each individual interface, you could run into issues with uneven flows, each link behaving differently.
With it on the port-channel interface, you're addressing the link as a whole. So long as a show policy-map int shows it matching and marking, you're in good shape.
