What is the preferred method of connecting a 2 link channel group at Layer 3 between a 6513 wunning the Hybrid OS and a 6513 running the Native IOS? Thanks for your suggestions.

You can't do L3 Etherchanneling on Hybrid OS as the switchport configuration can only be done in L2 (CatOS).
The only choice is configuring L2 Etherchanneling between these 2 devices. The mode can be PAgP (desirable/desirable) or LACP (active/active).

That is kind of what I was thinking. I just wasn't sure if I was missing something.
It is on my plate to upgrade the hybrid switch to native during the coming fiscal year but the connection needs to be made before that can happen.
I really want to stay away from the pure L2 connectivity between these switches for an extended period of time.
