Ive been looking at this and wondering if there is anyway to trace/ping to a server IP address and particular port of that
server from a router??

Since ping uses ICMP there is no way to specify a port number when using ping. So you can ping the server address but can not specify any port. With IOS traceroute it does use UDP packets so there are port numbers. Within certain limits it is possible to calculate the number of hops and to adjust the port number that traceroute starts with so that it sends a UDP with the specific port number to the server.
Note that this would be UDP port numbers. There is not any way to get TCP port numbers.

i noticed the extended trace command in IOS
gives you the port option..is this the source or destination?

This would be the destination port.
