user tracking is purging the ip phone info after each collection although the option to purge has been unchecked.
This is only affecting the ip phone component and not the end hosts.

Do the phones remain in the main table then, or are all IP phones being purged from both tables?

The mac and ip address remains in the end host table but the phone table entry disappears.
We run a collection every 2 hours during the day for hosts and phones.
At 06:00 the ip phone report will show approx 270 phones, by 14:00 this will have increased to approx 330, by the following morning it will have returned to 270.
The ip phone report only shows data from the last collection, there are no last seen entries from previous collections.

So the phones which no longer appear in the phone table are also no longer the Call Managers' ccmPhoneTables?

How could I access that info?
I have read-only snmp access to the call managers.

You need to snmpwalk the ccmPhoneTable on the Call Managers. Read-only access is fine. Note all phones showing up in the table now. Perform another UT acquisition, then walk the ccmPhoneTable on your Call Managers, and see if a phone which has now disappeared is still showing as registered.
