If a Unity 5.x server has two companies (A & B) If a caller calls company A, is it possible to prevent that caller from dialing a valid extension in Company B (from a Call Handler or mailbox greeting) but allow the caller to dial extensions in company A?

unfortunately since you cannot choose the restrictions tables per company, call handlers will share the same restrictions/permissions

If you have the users in the two companies seperated into different classes of service, you should be able to define directory handlers to only search based on a specific class of service.
This will allow you to seperate what extensions can be dialed if a caller decides they want to dial an extension from a call handler or mailbox.

as far as i can remember call handlers do not have COS settings
