I am running Unity 5. When Unity failover, subscribers that have been setup with message notification via email receive another email notificaton when their VM boxes still contain new messages. Is this normal?

I think when you failover there is a resynch of the mailboxes with Unity. This might cause a resending of the notification of existing messages.

Why do I alway get 3 of the same notifications minutes apart? I would think i should only get 1 after failover.
