When links go dotted red, that means they have left the network. Shouldn't these links and devices that have been removed from the network, disappear from Topology Services after a certain time period? For example, when a new discovery is completed, or do we have to manually "cleanup" when things are removed? Is there a way to have this automated?

If the links have truly been removed, you can go ahead and delete them from the map.

But is there no automatic deletion, our network is pretty large and changes all the time, daily even....

No, as missing links could be indicative of a real problem rather than a planned change in network topology. If you're using Campus 5.0, and you're willing to sacrifice your network topology, you can periodically reinitialize the topology portion of the ANI database using the command:
NMSROOT/bin/perl NMSROOT/campus/bin/reinitdb.pl
This will leave the UT data in tact.
