Can someone describe the steps you would take to configure a port on a Cisco 2960 switch so that the port would always trunk and the encapsulation would be non Cisco proprietary?

Cisco 2960 supports only 802.1Q encapsulation for the trunk (standards based)

eg

int f1/1

switchport mode trunk

switchport trunk native vlan [vlan-id]

Sorry would the same be true for the 2950? (Typo on the original) does that only support 802.1Q?

Yes the same goes for the 2950. In fact on these switches the "switchport trunk encapsulation " interface command is not available because there is no option ie. they both only support IEEE 802.1q.
