the current image is installed via archive download-sw. (.tar file)

Can you try if it make a difference if you do ":/"

boot system flash:/c3560-ipbase-mz.122-25.SEE3

else you can delete the directory of the current installed file. recursive deletion is required. Otherwise you've to delete first all files in the directory c3560-ipbase-mz.122-25.SEE3, before you can delete the folder itself:

delete /force /recursive flash:c3560-ipbase-mz.122-25.SEE3

The reason that c3560-ipbase-mz.122-25.SEE3/c3560-ipbase-mz.122-25.SEE3.bin is been used is because there's no correct boot system file statement(?). Now it looks during startup for the first bin in flash (alphabetically)

I actually try

boot system flash:/c3560-ipbasek9-mz.122-46.SE.bin but to no success either. I don't want to delete the current IOS and its directory as they don't cause any problems (i.e. not enough space). I have done this several times before and never ran into this problem.

Can you watch during reboot to the output in your console?

for a "could not find flash: " message or something like this?

I will give it a stab later on today. I just don't understand why the line is not showing up in the config. The switch doesn't return anything when I entered that command. It takes it just fine.

well...an interesting thing is that the show boot command return the boot path-list with the new IOS.

BOOT path-list : flash:/c3560-ipbasek9-mz.122-46.SE.bin

Config file : flash:/config.text

Private Config file : flash:/private-config.text

Enable Break : no

Manual Boot : no

HELPER path-list :

Auto upgrade : yes

So, I guess it should boot to the new IOS upon restart.

can you follow the at the console during reboot?

When it's not ok, he will say something like:

cannot find flash:xxxx ; look for first file in flash

if it's ok, then, it's ok:)

That is normal for these switches , it will "not" show up in the running config . Just verify with the "show boot" command after entering your boot statement . It will tell you which file it is going to load . The boot statement is actually stored in one of the other files in flash , might be the private-config file but I won't swear to it .

thus it's booting the right IOS now? I thought this was also your problem?

I have yet to reload the IOS and I am sorry if I did not explain the problem properly. What I meant to say that I didn't want to reload the router because the line boot system flash:.... was not present in the config file. However, after using the command sh boot, I discovered that the boot path is pointing to the new IOS. So, I will reload the device this evening.
