Can someone tell me if i should add the Cisco 6509 into the mars as Cisco switch 12.2 device or a Cisco IOS 12.2 device?

Make sure you have the latest version of CS-MARS. i.e., 6.0.2

I have added 6509 using "Cisco Switch-IOS 12.2"

Yes. Use the Switch type.

If you don't then you won't be able to add the sub-modules for FWSM and IDSM-2.
