can I configure Call Manager 4.3 integrated with the Active Directory to search the users with different OUs

I believe that you are limited to one search base in that release.
You would have to make your search base high enough so that it will search all subordinates from there.
I have also heard of customer using a LDAP proxy to search multiple select OUs while CCM 4.x points at the LDAP proxy but I do not have direct experience with it.
CUCM 5.x and above address this issue nicely so that could be a compelling reason to upgrade.

just to add something as mentioned point to the common parent OU that covers all you need to achieve that
linux appliances only allow 5 user search bases

add up to 5 different OUs on config, simple as that.
