If you're 100% gigabit, you should see an improvement. If you have 100mb links anywhere the packets will get fragmented and most likely decrease performance at that point and beyond.

If you have a 6500 IOS switch, can the Jumbo frames be enabled at the port level or is this protocol enabled globally?

You can enable per port, however not all linecards are supported. See the link for more details.
