We are considering Cisco VOIP and I wanted to see if enterprises are deploying VOIP Encryption.

CUCM. Also, what to what level whould you recommend to apply encryption - End to end or in the cloud (WAN)?

This depends on your requirements. You can choose between secure signaling, or secure signaling with secure media also.
Signaling takes care of who is calling whom, where it's going, etc.
Media is making sure that you don't have anyone listen to your calls.
Security can be tough to configure and very hard to troubleshoot, as a warning. Plus, you will also likely run into places that you just can't secure and take away from the whole point.
