With CCM 4.1 and a Cisco 2811 Router, I'm trying to add another set of DID numbers we just purchased. Our existing phone numbers are NPA-NXX-5300. We have another set of numbers, NPA-NXX-5500. Where do I go to setup this new block of DIDs?

if they're coming thru the PRIs you have simply configure the DNs in CCM.
if new PRIs configure the GWs, and inbound CSS, then DNs in CCM
If H323 add the new dial-peers for it, otherwise if MGCP just configure inbound CSS

Well, lets say the DID numbers were on a different prefix but on the same PRI. Our extension numbers are the last four numbers of the DID. How does CCM distinguish between the DIDs on the different prefixes?

It doesn't. Not unless you create 7 digit DN's or seperate partitions. Do your number ranges overlap? Typically, the PSTN provider will only pass the last 4 digits to you (although you can request as many as you want), in which case, the CCM and VG would never know the different between a DID of 555-1234 and 666-1234, because it will only see the '1234'.
