Yes, the exchange 2007 script (which is generated by the running of the Messagestore Configuration Wizard), will need to be ran on the Exchange 2007 environmnet for both the Primary Unity and Secondary. The script is by default named, Ex2k7Script_.ps1, where servername is the hostname of the Unity server.
