Currently I have two 6509E as my core--with HSRP running between them. Core 1 is primary for odd numbered Vlans--Core 2 for even numbered Vlans.

Vlan 1 has continual state changes- yet it is configured the same as the rest.

What is causing this unstability?

Its hard to say without knowing more information. Do the state changes show on both sides? do the devices show one Active and the other Standby? If you could show me the output I would be able to get a better picture.
