I am running LMS 2.6. I noticed when copying an IOS to a device using Ciscoworks, it erases the current IOS, and then copies the new one flash. Is there a way to have ciscoworks keep the current IOS in flash and just write the new one to flash. Also, does it still perform this action in LMS 3.1?

No. For many devices, SWIM must clear out the flash before putting in the new image. Typically, if the device has space, and supports the CISCO-FLASH-MIB, SWIM will preserve the old image (and simply copy the new image to flash). This is not true for desktop switches, and run-from-flash devices such as the 2500.

So does this hold true for the cat3750's and cat3550's?

Yes, these are desktop switches, and thus their images will be overwritten by RME when deploying the new image.
