After converted AP to LWAP the domain for these LWAP is cisco.com

ip domain name cisco.com

It is causing problem when LWAP looking for the controller by using cisco-lwapp-controller.cisco.com

When I use the converter tool, I did specify the DNS server and DNS name.

Anyone have idea how to override this?

How do your LWAP's get their IP addresses?  If you are using DHCP, then you should hand out your domain info via DHCP.

Have you tried issuing a new ip domain name yourcompany.com from the LWAP CLI?

You might also console into the LWAP and try the clear lwapp private-config command.
