I found that 3945 can perform 982 Kpps, 503Mbps with 64bytes but what's the max througput with i.e 1400 bytes packet ?

I found on datasheet at http://www.cisco.com/en/US/prod/collateral/routers/ps10536/data_sheet_c78_553924.html the statement here:
High performance with integrated services: The Cisco 3900 Series enables deployment in high speed WAN environments with concurrent services enabled (150 Mbps with Cisco 3945 and 100 Mbps with Cisco 3925).

What is the meaning of the 150Mbps for the 3945 ?

3945 perform GRE tunnel on HW ? Can I suppose performances as above (983Kpps) ?
Are QoS and ACL performed on HW ?

The 503Mbps is raw performance data, in other words - no concurrent services enabled such as QoS, ACL, GRE, etc.

Please read the disclaimer at the beginning of the page:

http://www.cisco.com/web/partners/downloads/765/tools/quickreference/routerperformance.pdf

The 150Mbps figure from the spreadsheet takes into account concurrent services.

Again, those are numbers from a lab test to give you an idea what the box can do. You should always perform your own test with the services you are planning to activate on this router.

As for QoS, ACL and GRE - all those features are performed in software.
