Customer has CM in site A.   Site B has a cube router

The flow of voice is phone in Site B, to CM site A back to cube at site B.  I turned off mtp in the trunk connection in CM to the cube router and dtmf stopped working. In bound and outbound calls work but dtmf options for vm or don't work.

I dont think its an MTP issue, more of a dial peer issue at the cube.  Do you have a copy of the dial peer information from the Cube?

I think it has to do with your DTMF relay setting.

It could be a simple signal issue, but not sure without debugs.

dtmf-relay rtp-nte h245-signal might work.
