I am using Call Manager 6, error coming while taking backup
Backup initiation timed out. Master agent might still be processing this operation or may be down. Please check 'Backup->Current Status' for latest status.
I have restarted Master and local agent on all server one by one
I have read somewhere that certificate need to be regenerated
Any idea how to do that?

I would pull the DRS legs and check that first. You can check the ipsec certificate on the publisher under OS Administration->Security->Certificate Management. You'll want to see if that is expired. All other nodes in the cluster should have an ipsec-trust that matches the ipsec.pem from the publisher (check the serial numbers).
