We have a version 5.4.x Firesight VM managing two 5525-X Firepower services and we are trying to upgrade to FMC6.2. Plan is to:
1. Build a brand new FMC 6.2 VM
2. Manually migrate policies to new FMC
3. Schedule down time to upgrade the firepower modules
4. connect firepower modules to new FMC
But I am not sure what is the process and when to migrate the existing licenses from firesight to FMC.

The FMC itself no longer uses a PAK-based license as of 6.0. So no worries there.
Your modules' Control, IPS, URL and AMP licenses (as applicable) will all need to be re-hosted onto the new FMC. You should be able to do that via self-service in the classic licensing portal at software.cisco.com.
If you have an issue you can open a TAC case and request queuing to global license operations (GLO) team. You can also email licensing@cisco.com
