I just got in a 3620 router and was configuring it to talk on an Ethernet segment as a gateway. When I issued the "copy run start" command I was suprised to see a prompt stating "Erasing the flash filesystem will remove all files! Continue?"
Why would the 3620 try to save the startup-config to flash? Can I change this behavior?

The behaviour is definitely strange. Can you paste the messages that appear (including the command you are typing) as is..

I am thinking it is trying it to write the running config to device flash:(possible bug) when you just issue a "copy run start". You might already have a file name "start" in flash(do a "dir flash:" to check).
Try the following "copy run startup-config" or just a "wr mem" and see if you see the same behavior.
It should still not do this when you and I am thinking it is a bug
