Anyone know how to get a config job to push changes to the router side (session15) of the 6500 series?

If you are running CatOS on the 6500, then you should manage the MSFC separately in RME.

by assigning it another IP and creating another device in CW? or is there another way?

The MSFC should already have its own ip address.
When you session to it, try issuing the command:
show ip int brief
