Building A (the root building) currently has an AP, building B has a WGB, building C is under construction. Can I replace the AP in building A with a BR and buy a BR for building C and expect it all to work?

You can configure a Bridge as an AP so you can go from BR350 in root AP mode to WGB however in this mode the non root bridge wont be connected
You option is
Building A Root Bridge
Building C Non Root Bridge with clients
Building B WGB with antenna aligned to point at Building C
This assumes that you have a line of sight between all buildings

Does it matter which way the default traffic goes?
i.e. Can the Non Root Bridge w/clients be on the wired net that leads out to the internet and the rest of the WAN?

No it doesnt matter, the radio root has no bearing on direction of traffic flow or spanning tree root
