Can someone provide a start up guide or diagram as to how my 2811 router, cisco 3650 switch and wireless LAN Controller 4400 are interconnected. I'm looking for a start up guide with as to what interface should plug into what.
Any help would be appreciated.

here is a simplistic setup:
Assuming no layer 3 config on 3560
create vlans on the 3560 (if vtp server or transparent)
2811 router setup with 1 physical interface + subinterfaces that have dot1q encapsulation with some or all the vlans matching the 3560.
You will assign ip addresses on each, creating 1 subnet per vlan
connect that interface to the 3560.
on the 3560, set the interface that connects to the 2811 physical int+subints to trunking (dot1q)
Congratulations , you just made a router on a stick!
Now, make 2 more trunk ports on the 3560 and connect the 4400 to those ports. On the 3560, only allow the vlans that need to participate in wireless to cross the trunk. Assuming 4402 here.
Configure 4400 with interfaces that bind to respective vlans & wlans that bind to the newly created interfaces.
connect the other interface on the 2811 to a firewall and or enable nat/pat on the 2811 that has access to internet
