9     48  SFM-capable 48 port 10/100/1000mb RJ45 WS-X6548-GE-TX

Starting deployment of a voice cluster that will consist of 3 UCS C200M2's, they will only house Call Managers (Publisher & Subscribers) and Unity Connection at this time.

So I am reviewing Cisco video UC on UCS C- Series and part of the series addresses the configuration of the core switch ports.

One of the first steps is to configure "switchport trunk encapsulation dot1q".

The only available ports are on the WS-X6548, which shows it does not support dot1q if I enter the command "sh interfaces gix/xx capabilities".

The WS-X6516 will support dot1q but all it's ports are in use.

I'm not sure, but since 802.1Q is the "native" trunk ecap. type (from the gix/xx capabilities CLI), is it safe to assume that dot1q and only dot1q works on this card?  Sorry for asking but I am not the network engineer (obvi).

Is there any advantage to using the 6516 over a 6548 or vice versa?

This module support 802.1q trunking.  It doesn't support ISL:

Layer 2 LAN Interface Configuration Guidelines and Restrictions

When configuring Layer 2 LAN ports, follow these guidelines and restrictions:

The following switching modules do not support ISL encapsulation:

WS-X6502-10GE

WS-X6548-GE-TX, WS-X6548V-GE-TX, WS-X6548-GE-45AF

Here is the config guide for SX series.

It may also not supported because you are running an old version if IOS.  SXH3 is pretty old.  Most of the feature are deployed in SX series:
