I have a pair of routers each with a separate connection to a different ISP. I have multiple IPs on subinterfaces on one router. Would HSRP allow fail over of an interface with multiple subinterfaces? I can't seem to find an answer when searching cisco's site or google. I get results of multiple HSRP groups on one interface but that is not what I want to do.

Yes, you can configure HSRP for secondary addresses by using the optional keyword secondary in the standby command.
'standby ip
secondary'http://www.cisco.com/en/US/docs/ios/12_3t/12_3t4/feature/guide/gthsrpv2.html
