Could someone please explain when you would need to use the following command:

encapsulation dot1q "vlan identifier" native?

The native vlan is the vlan that does not have a vlan tag attached to the packet when it is sent across a trunk link. By default the native vlan is vlan 1. You would use the "encapsulation dot1q native" if you wanted to change the default native vlan from vlan 1 to something else.
