How many ports are configured in your Etherchannel?
Are those the only 2 VLAN's traversing that link?
Do you know if that etherchannel should be forwarding for that VLAN?
Like the other person mentioned you probably have a flapping port, might be one of your links in the Etherchannel, or it might be another link that is causing STP to prefer the Etherchannel.
If you're running PVST find the root switches for those 2 VLAN's and manually trace out which path is "should" take. If that etherchannel isn't part of it's path, then you know one of the links STP originally designated is flapping causing the re convergence.
