Can anyone tell me how you would do this for wireless, and would you make each connection to the wlan controller a trunk port ?

Carl,
You configure the WLAN controller port as a trunk port and configure the vlan SSID on the controller page.All the required configuration for AP's is done on the WLAN controller.

surely i will need to configure the ap's also as a trunk port so they can be passed via the ap ?
