The only way that I know of to change the startup config (other than copy running startup) is to tftp to the startup. And you are correct that tftp to startup requires the complete config. I do not know of any way to selectively change part of the startup config - and I believe that no way exists to selectively change part of the startup config.
So I believe that you only option is to get a copy of the complete startup config, change the elements that you need, and tftp the entire changed config to startup.
