from an MPLS perspective it does not matter what the payload of a labeled packet is arriving at the core carriers PE. The only real issue I can see now is the MTU end-to-end. AToM requires L2-Frame plus label stack to be within the interface MTU of all interfaces taking part in transportation.
So your core carrier must accept MTUs larger than 1500 Bytes and also have deployed them throughout his MPLS cloud.
Or to rephrase this: you might need to lower the MTU offered to the AToM customer based on the core carrier MTU.
