We are looking at getting the ACS engine (the appliance version of ACS), does this integrate with Ciscoworks LMS 3.0? I know the software version does but not sure about the appliance?

Yes, the appliance and Windows-based versions of ACS are supported with LMS. See http://www.cisco.com/en/US/docs/net_mgmt/ciscoworks_lan_management_solution/3.0/install/guide/getstart.html#wp1624583 for a list of supported versions.
