A new port-channel shows up in "show etherchannel summary" and is visible to SNMP, but is not found in either running- or startup config. None of the physical ports in the PO has been configured either. What could cause this to happen?

Could be a remainder of someone else's experiments. It should do no harm.
Try to reload the switch and see what happens.

Looks like it's a symptom of inserting a six-port firewall module into a cat6k. Three out of four cat6k's have this port-channel appear automagically after receiving the module, unconfigured but powered.
