Could I somehow automate the running of this report on RME 3.5?

Unfortunately that functionality does not exist.
You may write a script to use the diff command for comparing the *running.cfg and *startup.cfg in the following directories:
/var/adm/CSCOpx/files/archive/config/

That would be a very nice feature!
However, my scripting skills are weak and I'm not worth a darned with the diff command!!
